    so should I run the wire from the atl to the isolator and then seperate it going to each battery off the isolator?

      For simple separation to have a house battery isolated from a stereo battery; and to include charging without coupling the batteries together, yes.

        Here is a link to the mounting instructions. Not sure if this helps you or not. I don't believe it is the same style of isolator you're using, but I would think the mounting/wiring instructions would still apply. The nice thing is it automatically combines the banks when charging from alt.

          That's the kit I was talking about. The switch and the isolator are wired in parallel which allows you to use the switch to combine the batteries for starting. You could remove either and still have a working setup.
