I had the same problem. My house battery was low on charge and wasn't providing enough volts. My stereo wouldn't work either. I charged batteries and I was good to go.
What year and model boat? Which lights are out? If you have a deck mounted NAV light, its just a single bulb with 2 colored lenses, so could be a bulb. A volt meter or 12v test light will be a huge help in tracing it down.

Happened yesterday to me. Low voltage on the house battery as I forgot to turn it to both batteries on the selector. Fan and courtesy lights were out and as soon as I turned the switch everything worked fine other than needing to charge my house battery.
