After taking my boat in for service the bilge pump float was stuck on. It is the only thing that bypasses the battery switch. Well it drained both batteries and I had to jump it. Does charging the batteries from the alternator hurt them in any way?

alternators are not designed to charge a battery from a dead condition. If you killed both batteries your alternator would take FOREVER to charge them, if it ever would. You need to go buy a battery charger and trickle charge them for a couple days. That should save your batteries and prevent you from having to buy new one's. I did that with my cycle battery which I let go dead, and I let it charge for two full days, and it runs great now, and keeps a charge.

Check out the ChargeTek 500 12volt Charger. It cost $99, it is a 3 stage charger, serves as a battery tender to always keep the batteries peaked and it services 2 batteries. I found this at
